The rate follows the machine rather than the size of the stem, which catches people out: the dedicated mulcher costs more than the excavator even though the excavator takes bigger timber and pulls roots. Permits in Bunnell are yours

Every county and city in Florida writes its own tree rules and they are not the same. What is protected depends on the species, the size of the trunk and how your parcel is classified.

If your parcel sits inside the city limit then the city is your authority rather than the county, and municipal rules in Florida tend to be the stricter of the two. Inland Flagler has a lot of ground just outside a limit, so it is worth establishing which side of the line you are on.

Land in genuine agricultural use is usually treated differently again, and a good deal of the ground round Bunnell qualifies or used to. Which category your parcel is in changes the answer and the office.

Are the roots taken out?

Not on a mulching job. Everything above ground is cut and ground off and the plate stays where it is. Taking it out is grubbing, which is the excavator at a different rate.
